Is there a way to have a cost associated with a Product Modifier, also be added to the cost of goods?
For example, a customer can choose to upgrade to a full color postcard on our store. That modifier adds $9.99 to the cost of the product. I want it to also add a certain amount of that to the cost of goods.
The cost of goods would be one price, but if they modify it, it also modifies the cost of goods sold...

It is not possible to assign COGS to Product Modifiers in version 3.x.
With the newer Modular Merchant software version (MMv4), that is a built in feature. The system of product modifiers in MMv3 has been replaced with a new system of product groups in MMv4. Those product groups actually use individual, unique products for each version, so each one can have its own COGS, price, description, images, etc.
As of right now, we are still in the testing phase of a conversion tool that will upgrade current MMv3 clients to MMv4. Fortunately, we expect it to be available in a few weeks or possibly less.
